Your annual cost is based on total volume of cases you ship, regardless of their FTL status. 

Some organizations may choose to only record KDEs for FTL foods, whereas others may choose to record KDEs for all foods they manufacture, process, pack or hold, regardless of their FTL status. FDA only requires recording, maintaining, and sharing KDEs for foods on the FTL.
